Can we integrate AD users into WorkApps Chat platform organisation account?

Yes you can! In your on premise deployment of WorkApps Chat organisation instance Microsoft active directory users will be integrated automatically on a daily basis. New users get the access from the second day onwards. 

I have registered a new User account in Active Directory in our Organisation domain, when will be the user be able to access the account in WorkApps web app?

Normally the new user can start using the WorkApps account from second day onwards in the given domain network. 

If I delete the user from Microsoft Active Directory in my network domain, will the change reflect into the WorkApps Organisation Web Application?

The user won’t be able to use the WorkApps account from second day onwards in the given domain network.

Why is the newly added user still cannot access the WorkApps web Application even after 2 days are lapsed?

The new user in the given domain network cannot still access the WorkApps account even after 24 hours period after getting added into the Microsoft Active Directory; could be caused by the automatic scheduled job failing to sync the user.
